I want to ask, if is possible to somehow define keyboard shortcut for Clipboard - Decrypt/Verify… action item in systray.

I don’t think its possible. The clipboard stuff was added by a student and is not really in line with other parts of Kleopatra and does not use the same shortcut mechanism.
I’ve opened a ticket in our tracker about this: https://dev.gnupg.org/T3876 as I think it would totally make sense to have shortcuts for the clipboard actions.
